I asked this a while back too.  Colter mccorkindale replied with the
following.

Norman's Sound and Vision - they have the best literal "bargain basement"
67 Cooper Sq (in the Bowery)

Rebel Rebel - tiny but stacked with discs
319 Bleecker St (in the West Village)

Generation Records - lots of bootlegs
210 Thompson St (in the West Village)

Bleecker Music - lots of records and CDs
239 Bleecker St (in the West Village)


Personally I loved Norman's Sound and Vision and bought about 80 CDs there.
