Hey Ralph,
I don't know how well you know these cities, so excuse me if I'm stating the obvious, but in Berlin I like to hang out in the Kreutzberg area in the former east side (or that's what I've been told). Some great record/clothing/book stores, and if you're into garage/punk rock and old school rock and roll, check out Wild At Heart, a great rock bar with live bands every day and the nice Tiki Bar next door. Also nice ethnic restaurants in that area. Magnet is a cool bigger venue, but Popkomm may/will probably take you there anyway.
In Hamburg, the place to be is the St Pauli area and the legendary Reeperbahn street with its, ehm, liberal night life. Bars, clubs and prostitutes...That area is filled with nice record stores, my favourite being Burnout Records (Grünen Jager 21): it's heavy on the garage rock/punk pedal, but has a lot of nice 60's beat stuff and some soul/r'n'b stuff etc. Again, if you like small, shady and trashy bars with bands, check out at least Astra Stube, Beat Club and Hafenklang. There's also that more classy club right on the Reeperbahn, whose name escapes me now, but some really good bands seem to play there all the time. If you're into sports, check out if FC St Pauli has a home game when you're over: a great experience in punk rock football fandom!

i'll be in berlin for popkomm and then hamburg oct 11-13
in hamburg, i know about the vintage guitar show at the hamburg museum
anyone having any tips re; stores/clubs/etc appreciated
i'll also be in paris oct 14-15 but looks like pretty busy with work
related stuff
hope to hit some record/book stores there
