That may not be the venue's problem.  I've seen the Lilys twice at two
different venues (the late great Fabulous Dingo Bar in Albuquerque and Axis
on Lansdowne Street) and both times they were extremely loud and quite
muddy and indistinct.

I've usually had pretty good luck at the Middle East down myself, but now
that I think of it, I think I've only seen three or four shows there.
